Appearing first briefly in Metroid Prime, and as a main character in ', Dark Samus''' is the evil twin/doppelgänger of Samus Aran.
History
Dark Samus has nothing to do with Dark Aether - it is a mere coincidence that she is Samus's "dark side" during these events, where both worlds parallel each other. Indeed, like the native creatures of Light Aether, she takes heavy damage from the Dark Beam and takes minimal damage from the Light Beam. Many players have (misinformedly) believed that Dark Samus was born of the Dark dimension.Dark Samus is thought to be a combination of Samus' Phazon Suit and a creature originally known as Metroid Prime from the first Prime game, a Metroid, that absorbed the radioactive material Phazon and hideously mutated. When Metroid Prime was defeated, it absorbed the Phazon from Samus' Power Suit and if you finish Metroid Prime with 100% completion, the player sees Dark Samus' hand surfacing from the remains of the Phazon. Metroid Prime found a way to grow from Samus' DNA inside the Phazon Suit, and started her everlasting search for Phazon, to fuel her suit.
Due to Phazon exposure, she has developed a third eye, and the color of these eyes is yellow. It also should be noted that this third "eye" is reminiscent to the third nucleus of a Metroid.
The Space Pirates encountered Dark Samus many times on their base on Aether, believing her to be Samus in a new suit, with new abilities. They were at first confused as to why Samus would want to steal their Phazon, as all she had wanted to do was destroy it in the past. They were also puzzled as to why Samus seemed to have no vendetta against them this time - she only killed those pirates that got in her way of absorbing Phazon. When Samus finally arrived on Aether a short time later, however, the Space Pirates realized that the two entities were separate. Dark Samus continually raided the Space Pirate compound for the Phazon they had mined, causing crippling losses of personnel and equipment for the pirates.
Dark Samus is battled 3 times, but is seen more then that. She is first fought in Agon where she is raiding the Space Pirates, the second in Sanctuary Fortress where she searches for more Phazon, and finally in front of the Sky Temple where she attempts to destroy Samus. In her final two forms, Dark Samus' armor turns transparent, and you can see a central nervous system and blood vessels, which is similar in appearance to Metroid Prime's final form. However, she is bested and is forced to flee.
If you defeat the game with 100%, the secret cut-scene after the credits will reveal blue sparkles of Phazon coated particles in space around Aether. These sparkles will reform into Dark Samus, who remains floating in space before the scene fades to black. Dark Samus has been confirmed as returning in .

Abilities
She has many of the same abilities as Samus, but they are enhanced. She shoots Missiles faster, her Power Beam (now Phazon Beam, although different from the Phazon Beam Samus gets in Metroid Prime) has a scatter effect, she can hover for indefinite periods, she has a powerful Phazon dive attack (in effect turning herself into an invulnerable meteor or initiating a Shinespark from a standing start), a Phazon shield, and a powerful Boost Ball attack. She can also shoot Super Missles. In the second encounter, Dark Samus also gains a thin Phazon Ice Beam and a Charge Beam. In the third encounter, she gains an improvement in her Phazon Ice Beam in that it now covers a much wider area. However, it has lost its freezing effect. She can also render herself invisible in the normal spectrum, visible only to the Echo Visor in the final confrontation and the Dark Visor in the second encounter. She also can raise a powerful, impregnable Phazon shield only piercable by Phazon energy. Samus defeats Dark Samus by gathering expelled Phazon energy with her Charge Beam and using it as a weapon to overload her.Dark Samus also possesses the ability to disassemble herself into Phazon particles that can reassemble at will. She often uses this ability when escaping foes. She can continue to reassemble herself from any division short of a total atomic disruption. She can also teleport as evidenced in a Space Pirate log.
Behavior
Dark Samus is completely dependent on finding a plentiful supply of Phazon for her suit and will allow nothing to stop her in this errand.She demonstrates her ability to reassemble herself from her constituent particles several times, most notably in the first confrontation with Samus, where Dark Samus is defeated and splits into particulate matter, and the 100% ending cut scene, discussed above. Dark Samus has no allegiances but to herself, and is seen frequently killing Space Pirates (who refer to her as "the Dark Hunter" to differentiate her from the real Samus, whom they call "the Hunter") and even Ing-possessed Pirates in her neverending quest for Phazon. According to log entries, the Space Pirates tried and failed to reason with her. Whether she can communicate in some non-primal way is unknown. Later, in , Dark Samus puts Phazon seeds on other planets, setting the ground work for corrupting the planets.
She is intelligent enough to operate her weaponry, likely sentient, and seems to understand at least some technology. (In the cut scene prior to the second battle against her in Metroid Prime 2, Dark Samus hits an elevator switch with her fist in order to activate the lift and create an isolated arena in which to engage Samus.) However, she also seems to be insane--at least three times in the games she breaks into maniacal laughter (the fact you can hear Dark Samus laugh seems to suggest she may be capable of speech), and she summarily kills whatever gets between her and Phazon.
