After re-locating to Port Moresby in July 1944 the Squadron also flew transport fights to other islands in the South-West Pacific. In addition to its primary transport role, aircraft from No. 40 Squadron performed occasional air sea rescue tasks.

Following the end of the war No. 40 Squadron assisted in the repatriation of Australian personnel back to Australia before moving to Rathmines in March 1946 where it was disbanded on 19 June 1946.
