To confront the threat of the terrorists, the US government sends former FOXHOUND soldier Solid Snake to Shadow Moses with two mission objectives: rescue the hostages Donald Anderson and Kenneth Baker, and to assess whether the terrorists have the ability to launch a nuclear missile and in the case that they do, eliminate the threat. Having infiltrated the facility, Snake immediately sets about locating and freeing the hostages. The first hostage Snake locates is Donald Anderson, the chief of DARPA, who appears to die of a heart attack before Snake is able to free him from his cell. The next hostage is Kenneth Baker, head of Armstech, who explains that to deactivate Metal Gear Snake will need three key-cards, which have been entrusted to another loose cannon moving around Shadow Moses: a rookie soldier named Meryl Silverburgh. Baker then mysteriously dies from what appears to be a heart attack similar to that suffered by the DARPA chief. Solid Snake fulfills his mission objective and eliminates all of the members of FOXHOUND, save one; Revolver Ocelot.

Shadow Moses Island is a part of a complex of islands called the Fox Islands situated in the Bering Sea off the coast of Alaska. Weather around the islands is near-constantly severe, hence the reason why Solid Snake gains access to the island underwater. The island isn't huge, but large enough to hold the nuclear waste disposal facility. There is a glacier on the island and several caves as well. There is also evidence of wooded areas too. As part of the nuclear waste disposal faciility there are several man made structures as well, includuding a heliport, office buildings, hangars, giant communication towers and even a blast furnace. After this he discovered that the three key cards that he needs are all in one, because it is made of a "shape memory alloy" and will change form when exposed to different temperatures. The card keys are one-use-only: inserting them when the nuke is armed will disarm it, and vice-versa. Snake uses his three-in-one card key—and then, to his alarm, hears the computer report that the nuke is armed. It is then revealed that Master Miller is an imposter, and instead Liquid Snake has been posing as him, and that Snake was informed incorrect information, Metal Gear REX was never active to begin with, and Snake had just activated it. His only option was to destroy Metal Gear, and confront and defeat Liquid Snake. Campbell then calls and explains that he has been removed from command in favor of Secretary of Defense Jim Houseman, who is about to drop nuclear weapons onto Shadow Moses. After the death of Liquid due to FOXDIE, Solid Snake and Meryl escape Shadow Moses island via snowmobiling over the frozen sea.
